From January 8, 1863, after leaving Cairo (Illinois), and till the end of the war Chillicothe was permanently working on the Mississippi river and its confluents. It took part in the combat operations on White River (Arkansas) in January 1863, in the combat assault of Fort Hindman in January 9-11, 1863, and in the expedition to the Yazoo River from February 20 to April 10. During this expedition, the ship was seriously damaged and was sent for a repair to Mound City (Illinois). It was returned to the service in September 6, 1863. During the winter-spring of 1864, Chillicothe participated in the combat operations on Red River. In April 3, the commanding officer, Lieutenant Joseph P. Couthouy was deadly wounded with small-weapons. In June 8, 1864, the ship took part in the seizure of the battery of the Confederacy in Simmesport (Louisiana).
